Okay, so I cleared out my room of that rat and went back to the room manager and talked to him. After that, I got a few missions from barracks on the second floor and one from the boxer in the gym. The trouble is that it says that I accepted the quests, but when I check the quests on my Cheap Boy it doesn't come up, only the mission to clear out the rat came up, so i have no idea where to go or what to do. Can anyone help me out with this?

Those aren't quest, they are assignments. Many people mistake those task from the boxer as quest.
After getting an assignment, you go to world map and should see a new green dot, which is the assignment you took. They also have a time limit so better do them quick :P
Also you don't have to kill the rat, I kept it a a pet :D

Thanks for the heads up about it being timed. I logged out for the night as soon as I got frustrated at it, but he still asks if it's done so I guess I'm okay. When I check out the map on my Cheap Boy it just shows bunch of green squares with no data on them and when I go to the borders of the map to quick-travel, there are a couple of green spots where I can go but nothing specific about any task. I also don't know where exactly to go because the boxer wont repeat himself on the task details and there is no where I can check. I don't even remember what I am supposed to be doing. What should I do?

Believe it or not I had the same issue.
Then 1 day, totally randomly, I couldnt move out of my room - had no idea why.
Pressed A then I say the rat....
I believe it only appears randomly, so be patient. In the meantime you still have your room so its not a big issue.
