They do not respawn separately. If you kill one or two super mutants from a "group" and leave the rest, those few will NEVER respawn unless you go back and kill rest of the group.
This can be abused to kill specific mutants that guard boxes while leaving others that are further away and loot the boxes (like armor locker) for whole day.
